Before adding color I needed to delete the white from the line art and then convert the file to CMYK.

To delete the white from the line art, the "background" has to be changed to a layer (can't have a transparent background in the "background"). To change the "background" into a layer, it must be given a new name. To name it, double click the "background" and a window opens, enter a new name or use the default name (layer 1, layer 2, etc.), then click OK. Now, double click the magic wand and set its option to "0" tolerance and anti alias unchecked. Select a white area in the line art, then go to select in the menu and choose "similar". Every white pixel is now selected, hit delete to remove them. You now have line art on a transparent background.

Convert to CMYK, then add a new layer below the line art layer and name it background (this is just a layer named background, it doesn't make it a true PhotoShop "background"). Fill this layer with white. Add another new layer and name it color, most of the color will be added to this layer.

To make a mask for the border, make the line art layer active. Then with the magic wand set to "0" tolerance and anti alias unchecked, select the transparent area inside the border, then hold down the shift key and select the transparent area on the outside of the border. Now choose select/inverse from the menu, the border is selected. Save the selection to a new channel.
